Une servante chrétienne de la maison Mortara, à Bologne, alors ville des États pontificaux, déclara avoir baptisé en secret l'un des enfants qu'elle gardait, malade et qu'elle croyait mourant. Le droit canon en vigueur dans les États du pape en tirait une conséquence sans appel : l'enfant baptisé était chrétien, et un chrétien ne pouvait être élevé par des Juifs.

La police pontificale vint le prendre chez ses parents et l'emmena à Rome, où Pie IX le fit élever à la Maison des catéchumènes et le suivit personnellement. Les parents ne le revirent que des années plus tard, et il resta dans l'Église, devenu chanoine augustin.

L'affaire souleva une protestation internationale comme aucune avant elle : Napoléon III, François-Joseph, la presse américaine et britannique, Montefiore qui se rendit à Rome sans obtenir d'audience. Elle acheva de ruiner le crédit du pouvoir temporel des papes à la veille de sa chute, et l'Alliance israélite universelle fut fondée à Paris dans les deux ans, avec cette affaire au premier rang de ses motifs.
